Inventory boxes seem to be randomly vanishing items placed inside them. The vanished items usually come back if you wait long enough. I've had it happen with seed packets, the planting tool, and the small plant crate. The seed packets, in particular, seem to vanish any multiples of the same type of seed packet (if you put a stack of x4 of the same type, three of them will vanish leaving only one of the stack left).
