I'd almost want to report this first part as a bug...
Suggestion:
- Make all empty bottles generic (CO2, O2, H2O).
- Add ability to empty full bottles, rendering them generic.
- Make all bottles of the same type stackable. (Seriously... making 20 sulfuric acid at the chemlab because only one set of bottles is accepted at a time is a pain. Same with the 3D printer)
- Refund generic bottles after the reource inside is consumed (Chemlab, 3D printer)
- Optional: Allow Chemlab and 3D printer to use CO2, O2, H2O and Methane for "freely" by consuming it from the pump resevoirs instead.

Base Inventory Management:
Please allow everything to be stored in a single Storage Cabinet with stacks of one million. It just makes keeping track of inventory much neater. I can understand limiting carry weight on the player, but what's at the base should be easily accessible, organized and neat. No boxes inside boxes or shelves and shelves of crates... Yes, that would be more realistic, but can we just pretend there's a storage basement under the building and a robotic sorting and retrieval system that does all the micromanagement for us? It would be really nice if the Chemlab and 3D printer also have access to this single mass inventory system. Alternatively, you could have a warehouse building that can expand the maximum inventory by adding shelves and/or crates while keeping access to the inventory in one single UI.
