Might you consider adding a Water connection to the Large Rock Crusher? Internally it could carry a CO2 compressor and hydrolysis pack--or maybe these could be an add-on assembly. This way, chemical reactions requring CO2, O2, or H2O could be performed seamlessly. Maybe even a waste connection between the Toilet module and/or Greenhouse to facilitate reactions requiring waste material.
